It does. The default is dependent on the window system toolkit.
--with-widgets does something else. It enables the feature of
embedding arbitrary window-system widgets in displayed text, which
until recently was quite buggy (and continues to generate crash
reports due to a bug in Solaris Motif which has a buggy implementation
of the progress bar widget). Many people choose to do without it, as
the only implemented uses are eye candy.
The implementation of "native buttons" in Customize is buggy and
should be fixed. How, I'm not sure, but there should be a way to
determine if native widgets are available, and use Customize's old
handcrafted buttons if not.
I suspect your particular problem has to do with --with-toolbars=no,
but I don't know what.
