Indeed.  I once had GNU directory layout done, but some large change
peed conflicts all over that, and that was that.  I do remember it was
much harder than just change the defaults for the various directories.
 Mike can tell you the rationale better, but basically, if you
specify
 anything other than --prefix, you had better specify everything.   
No, not in general.  The problem is that there isn't a strict hierarchy
in the paths.  However, lispdir does depend on datadir, at least in
theory, so I don't quite know what's going on.
Ville, what's the value of `configure-lisp-directory'?  Even better,
could you try installing with the patch I just committed and run
-debug-paths again?
