This may be a somewhat convoluted problem with quite a few moving pieces
(patches, other *dir configure options etc) here and there, but let's try the
simplified version first in case it rings a bell:
When configuring 21.5.28 with --prefix=/usr, the etc and lisp dirs end up
installed in /usr/share/xemacs-21.5-b28/{etc,lisp}, but the resulting xemacs
binary tries to look for them from /usr/{etc,lisp}. --with-prefix=no doesn't
appear to have any effect on this. 21.5.27 did not have this problem, and no
options or patches I use have changed in a way that they should cause this.
A quick workaround was to use --prefix=/usr/share/xemacs-21.5-b28

* configure.ac (XE_EXPAND_VARIABLE): Fully expand the various
directories before comparing them for figuring out which of them
are user-defined. Use XE_EPXAND_VARIABLE macro created for this
purpose where applicable.
There have been other changes to the pathfinding code, but this patch
touchs an area where things are known to be dicy.

Output of "xemacs -debug-paths"?
Attached. working.NOT.txt is what I get with --prefix=/usr and working.txt
with --prefix=/usr/share/xemacs-21.5-b28. Installation is from
the --prefix=/usr (non-working) one.
Hm, even the working one shows "/usr/" in emacs-roots and emacs-data-roots;
not sure if I asked for or want that... at least if it takes precedence
over "/usr/share/xemacs-21.5-b28/"?

Wow, that's just asking for trouble.
Mike can tell you the rationale better, but basically, if you specify
anything other than --prefix, you had better specify everything. If
something is *not* specified, then XEmacs will try to compute a
position relative to the binary for it at runtime (it does not default
to looking in the GNU standard places, eg under ${datadir}). You need
to specify --with-lispdir=/usr/share/xemacs-21.5-b28/lisp and
--with-etcdir=/usr/share/xemacs-21.5-b28/etc (at least; also note the
"--with-", needed because these aren't in the standard autoconf
hierarchy).
Note also that for reasons I don't understand, the (unused) values for
those in src/paths.h are shown as /usr/lib/xemacs-21.5-b28/{etc,lisp}
(*not* /usr/share/...). That's a bug even under current spec.
Mike, I think we need to rethink this. People expect setting the
high-level directories like --datadir to force their "standard"
children (like lisp and etc) to be relative to the specified value,
unless otherwise specified. They do not expect them to be relative to
the binary if --datadir is given.
Something like using the standard hierarchy, but if --with-prefix=no,
then *all* specified directories must be descendents of ${prefix}, and
${prefix} is stripped off the front in the code in the binary.
Alternatively, if --with-prefix=no, then all directory specifications
must be relative paths, and they will be interpreted relative to
${prefix}. (I suspect autoconf will be a pain in the ass about
letting us do the latter, though.)

Indeed. I once had GNU directory layout done, but some large change
peed conflicts all over that, and that was that. I do remember it was
much harder than just change the defaults for the various directories.

In practice, what ends up in src/paths.h is totally bogus. When I ran
configure with Ville's directory options "--prefix=/usr
--datadir=/usr/share ...", I got DATADIR per the option, but LISPDIR
ended up being /usr/lib/xemacs-21.5-b28/lisp. So LISPDIR *did* get
edited by configure, but to the wrong thing.
Is this right? Shouldn't that last clause be datadir='${prefix}/share'?

And, of course, it *is* the source of Ville's problem: As Ville
specified the GNU layout default, configure doesn't even know he's set
it, and promptly goes and resets it to the default. (Anything *but*
/usr/share works.)
