Howdy,
I've noticed this behavior for a long time but just finally managed to
figure out how to reproduce it consistently:
1. Open a second frame (C-x 5 2)
2. Note the location of point in the non-active frame
3. Highlight a region of text
4. M-w to copy the region. There is a short delay while that copy
is happening. During that delay, move your mouse over the
non-active frame (and click it if your window manager requires
it) to give it focus. Voila, point moves in the window that you
switch to.
It looks like most of the time, the new location of point in frame 2
is the place point was in frame 1 before pressing M-w. So I guess
there's some kind of "trying to set point back to where it was before
the operation started" that goes wrong and assumes that it should work
in the current frame. I haven't looked into the code yet to see
what's happening but figured I'd send this in and see if it was a
known bug or not.

Sort of. It doesn't do the right thing if you're looking at the same
buffer in both frames -- point moves in the "destination" frame.
I wrote the same exact patch myself a week or two ago but didn't submit
it because of this behavior. To make things work right, "point location"
needs to come from the triplet
(selected frame, current buffer, point location)
I started to write that too, but I always get frustrated trying to
remember how to determine the selected frame. Then I realized (thanks
to Kyle) that all I had to do was bind M-w to copy-region-as-kill, and
everything works great. Doesn't mean the bug shouldn't be fixed but it
let me forget about it for the time being. :)
Is there really any reason to have the sit-for in there at all?
Does somebody out there *like* it? I guess it's been in XEmacs
(how about FSF?) long enough that it would be surprising to remove
it.

Type a few lines of crap into the *scratch buffer.
C-x 5 2
C-x b
Type a string that doesn't prefix any existing buffer name.
Hit TAB.
Wait for the "[No match]" caption to appear.
Before the caption disappears move the mouse to the other Emacs frame.
Watch most of the text in the *scratch* buffer disappear.
Async buffer changes are bad juju. I wonder what else this
breaks.
As I recall this problem was fixed somewhere in the bowels of
the C code so that focus change events either weren't processed
immediately or didn't take effect until the top of the command
loop. Maybe this change was reversed sometime since then.
I think deferring focus changes is the correct fix for this
problem.
