This seems to be fixed with the latest round of binary packages.
Maybe due to _pkg.el coming back, I'm not certain..
I also have applied both Jan's "[Urgent 21.0] package-remove cleanup &
bugfix" patch and the following three from me:
Subject: [patch] INSTALL-DIR argument for package-get-all
Subject: [patch] package-ui.el - better handling of required packages
Subject: [patch] bugfix package-admin-rmtree
though it's not clear any of those address your problem.
