I haven't applied any patches, and XEmacs was configured using the
following:
./configure --prefix=/opt/xemacs-21.5.27

--with-xft=emacs
--with-mule
--with-xim=no
--with-zlib
--with-error-checking=noextents,notypes,notext,nogc,
nomalloc,nobyte_code,noglyphs,nodisplay,nostructures
--disable-kkcc
--with-jpeg
--with-png --with-gif --with-x --with-tiff --with-ncurses --with-gtk
Anyway, I've separated Super and Hyper keys each to their own modifier,
and now it works.
