I have just uploaded a new version that uninstalls all the .exe files and undoes the site-start.el modifications.

I managed to remove the pop-ups by invoking xemacs.exe through the i.exe executable. This makes setup think that it's invoking a non-graphical application (which "xemacs -batch" is, really).
