Why don't you:
- Initially install the packages that you want via PUI and
*don't* do 'pui-add-required-packages' [1]
- And then, every once in a while do 'M-x
package-get-update-all'

If I'm understanding you correctly, that should do exactly what you
want.

unconditionally so that you always get what's required. IMO this
