I have no idea from your description.
It was not a patch by me. I though Stephen made one. The problem is
that face-spec-set calls reset-face for the 'default font.
This screws up your font settings big time if you are only using
Custom to set your font. It is probably also the cause of the bad
customize MULE interactions.
It is a showstopper if ever I saw one.
