What happens if you do
xemacs -vanilla
M-x ediff-toggle-use-toolbar RET
M-x ediff-files RET <foo> RET <bar> RET
and then push the magic "Toggle split mode between side-to-side and
one-on-top-of-another" button?
This is all I have to do to make the contol panel's toolbar buttons
disappear.

"B" buttons and the "filled space" between the "Help" and

No I have seen this before, but have never been able to reproduce.
