You (ie, anybody interested in debugging this, not necessarily Jim) could try (1) defeating Motif selection behavior by setq'ing x-selection-strict-motif-ownership to t (this is the default, though, so it very likely already is), and (2) setq'ing interprogram-cut-function and interprogram-paste-function to nil.
