It's obvious to me that you are running in-place in the same source
tree that you use for CVS'ing. If you don't have a copy of the
package-index file in 'user-init-directory' every time you use PUI
you'll overwrite the index file that is in core. Thereby messing up
your diffs.
If you do have a package-index file in 'user-init-directory', PUI will
update that one and leave the one in core alone.
