I have been told (but have not verified) that some desktops have
started ignoring .Xdefaults in favor of .Xresources. If you rename
.Xdefaults to .Xresources, does it work?
Well I have also xemacs 21.4.19 installed in it reads the .Xdefaults
file without problems. I copies the file nevertheless to .Xresources
(I am not sure whether I should run xrb or something like this) but
xemacs21.5.28 continues ignoring the setting.

The problem you are seeing is that the resource class has changed from
"Emacs" to "XEmacs". Set the environment variable
USE_EMACS_AS_DEFAULT_APPLICATION_CLASS to any value to imitate the old
behavior.

Previously, XEmacs checked the X11 resource database for resources starting
with XEmacs, and used "XEmacs" as its application class if any existed;
otherwise it used "Emacs", for backward compatibility. Because of
divergence between the resources that GNU Emacs and XEmacs use, we've
changed this. If you don't have the time to migrate your resource DB right
now, set USE_EMACS_AS_DEFAULT_APPLICATION_CLASS in your environment before
starting XEmacs, for the old behavior. This workaround will go away in the
course of the next major release, though, so you will have to migrate your
resources at some point.

I forget my csh, but in sh it's just

too
