which Fedora version do you see this? I cannot reproduce in Fedora 8
x86_64,
using KDE.
Which desktop environment do you use? There have been some reports about
window behaviour problems, the vast majority of which have come from
GNOME/metacity users, and sadly there hasn't been much responses at all from
metacity maintainers. If you have the chance and you're currently running
GNOME, could you try with some other desktop environment, for example KDE?
Some other things to try include changing the "focus follows mouse" settings
in GNOME, see for example
