The question mark presumably denotes a character that is not known to
Unicode (even though the Greek letter pi is in Unicode, the x-symbol
pi is not). So when you save the file, it's not being properly
converted back to LaTeX.
What could be the reason and how can I avoid it?
At a guess, the file was recovered from an autosave, which doesn't
know about x-symbol and simply saves the raw buffer, which happens to
have the x-symbol character pi rather than the LaTeX macro "\pi" in it
at the time.
