I'm sorry to hear that. I don't know if it is encouraging but we are
running a build-slave with Windows XP and cygwin with some results.

This does of course not fix your problems with getting cygwin in shape
for XEmacs.
You don't say what corruption your are having but I have had problems
before with X-window stuff under cygwin. So I try to stay away of
X-windows under cygwin.
The cygwin environment for the buildslave is installed from scratch
with a careful selection of packages. I don't know if there is a way
to get a list of packages installed but if it would be a help to you I
could try to get it.
Having said that, the cygwin environment is also used for my cygwin
needs for my day job. So it is not just an environment set up to be
able to build XEmacs.
