I think that the problem probably is in Jan Vroonhof's translation of
much of the options menu stuff to custom; he excised a lot of
"unnecessary" code. (This caused a lot of grief with non-ISO-8859-1
fonts for me.) Unfortunately, I think that basically what happened is
that (some of) the "unnecessary" code made sure that various defaults
and previous settings weren't altered, and the new code doesn't handle
that (in order to make things simpler for Emacs compatibility, if I
understand Jan correctly).
