What version of X are you running?
I think that it is a problem with XFree86 4.3.x. I have the same problem
with RedHat 9.0. And I think that xmodmap settings are not the solution as
it works fine with GNU Emacs. Maybe XEmacs is using some deprecated xkb
extension which got nuked with XFree86 4.3.x. Since the promptness with
which Debian releases new versions of XFree86 is legendary, you haven't
seen it yet. I am sure that you can reproduce it easily if you try XFree86
4.3.x.
