What is _supposed_ to happen is:
When reading it, first look in ~/.xemacs/ if not there, check in
$prefix/lib/xemacs-$ver/etc/, then barf.
When writing it, first try the place where it was read from, then drop
back to ~/.xemacs/, then barf.

Depends on how you have things set up, but yes, I can see how it could
get ugly.
Is there any way to make CVS ignore it for diff purposes but still let
us commit updates to it and for it to be included in cvs up/co
operations?

No. I'll take care of it later. For now, just mv it to ~/.xemacs/
and then let cvs check out a new one into your $srcdir/etc/.
