--prefix and --site-includes/--site-libraries (sp?) are orthogonal
options. --prefix says which non-standard location to install XEmacs
in; --site-* say which non-standard locations in which to find (some)
libraries and their includes.
Sorry, this was my mistake. For a number of packages (like sawfish
and libtool, to pick two at random), the --includedir option for
configure has PREFIX/include as its default value. I was confusing
the --site-include option with XEmacs and the --includedir option with
the other packages, and so I was expecting not to have to use
'--site-includes=/scratch/palmieri/include'.
