This is a known problem, due to the fact that on Linux which has both
X11 libraries and MS libraries installed "in the usual places" people
never want MS support (and in fact it conflicts with stuff detected
later), while on Cygwin with similar detection people usually want
both.
This probably could be fixed, but the configure hackers consider it
very low priority.  It would require a system-specific test which is
against the philosophy of configure, as well.
A 3rd party patch would certainly be considered.
