Where does it look for them? xemacs --debug-paths should tell you.
Please provide a full bug report with M-x report-xemacs-bug,
especially the version(s) of XEmacs. This behavior varies a lot by
version.
Note that it probably isn't configure's fault. The algorithm for
finding packages if not explicitly specified to configure is embedded
in XEmacs itself, and is done at run time.
The way XEmacs locates its Lisp and data files, whether core or
packaged, has been controversial for years. There are a number of
more or less inconsistent desiderata. So it may be that the best we
can do is document the various version-dependent behavior.
