I don't normally use kde utilities for these functions so it's a non-issue for me. however, if you do, you can copy those particular files over to the new tree that's created.
I'm sure it's probably just a few of the config files that cause the problems, but I normally don't have the time to pick and choose, so I just wipe the whole tree and start over... Usually the only things I have in there are simply color and sounds, which are easily enough redone when I have the time.
