I did the work required to be compliant, but I couldn't get it
to
work as advertised in the autoconf manual. (I.e. datarootdir would
always be empty, and datadir wouldn't get defined in terms of it.)

You might want to take a look at how we did this in SXEmacs. Our
datarootdir and datadir get defined to the correct value. Also, we
switched to a FHS-compliant[1] install layout back in November last year.
It's been going great since... very few hiccups, so, in the unlikely
event that you run into any problems, we've probably already solved it
for you. :-)
Check the X-Arch-Repo header of this message for my tla repo. If you
don't have tla, Steve T does. And if all else fails, I'll be happy to
cut a snapshot tarball for you (just let me know).
